Leak or condensation
A skylight leak wets the uphill corner of the shaft during rain or snowmelt and runs down the drywall return. Condensation forms on the glass itself in cold weather, beads, and drips onto the sill, worst in kitchens and bathrooms where indoor humidity runs high.
Condensation gets fixed with humidity control, a shaft that is properly insulated and air-sealed, and adequate attic ventilation, not with roofing. Why Calgary skylights leak

Face-sealed flashing
The installer relied on sealant at the perimeter instead of a step-flashed kit woven into the shingle courses. Sealant fails within a few Calgary freeze-thaw seasons and the uphill corner goes first. - 02
No cricket above a wide curb
A skylight wider than roughly 750 mm on a low pitch needs a saddle or cricket on the uphill side to divert water and snow around it. Without one, snow packs against the curb and meltwater sits there. - 03
Failed insulated glass seal
The unit itself fails. Fogging or a permanent haze between the panes means the sealed glass unit is done, and no roofing repair fixes it. - 04
Age
Deck-mount units installed before roughly 2000 predate current flashing kits, and their gaskets have hardened. - 05
Ice damming over the curb
Skylights sit in the middle of the meltwater path. An ice dam that forms below a skylight backs water up against the uphill flashing.

Replace the skylight during the roof job
Removing and reinstalling a skylight on an existing roof means cutting into shingles that are already bonded. During a tear-off the opening is exposed anyway, the membrane can run continuously around the curb, and the flashing kit gets installed as the shingle courses go on.
